Balboa scored the first-ever goal in club history and the first at Mile High Stadium. In 1999, the Rapids reached the U.S. Open Cup final and lost 2–0 to the Rochester Raging Rhinos in the last time a non-MLS team won the tournament. Breakthrough in MLS (2007–2013)

The first season at the new stadium was mixed: 9–13–8 on the field, but the club hosted the MLS All-Star Game and won the MLS Reserve League for the second straight year. On November 21, 2010, Colorado faced FC Dallas in the MLS Cup final. Anthony Hudson led the club in 2018 and into 2019 before being replaced by interim coach Conor Casey and, ultimately, Robin Fraser, who was named the ninth permanent head coach on August 25, 2019.
