He attended Our Lady of Good Counsel High School in Olney, Maryland, where he played football on both the offensive and defensive lines. During his senior year, Mustipher earned recognition as a consensus all-state player in Maryland and was selected for the USA Today All-USA Washington D.C. team. His performance made him a top-250 national recruit, leading to his participation in the Under Armour All-America Game in 2014. Mustipher was a consensus four-star prospect and received offers from 26 schools, including prestigious programs like Alabama, Clemson, and Ohio State. He ultimately committed to the University of Notre Dame on April 16, 2013, signing his letter of intent in February 2014 and enrolling that August.

At Notre Dame, Sam Mustipher redshirted during the 2014 season. In his sophomore year, he played in nine games, primarily contributing on special teams and as a reserve offensive lineman. Mustipher signed a reserve/future contract with the Bears at the end of the 2019 season. In 2020, he was again among the last roster cuts before the season but joined the practice squad shortly after.
